scripts: Clean up the makefiles

Browse Source 
Delete variables (ALIGN, ARCH, DOCS) and targets (writelock) that are
no longer necessary.

Reorder the object file lists alphabetically, consistently across all
makefiles and build scripts.

Apply other minor fixes.
